I think that, to some degree, it's the venom that Duncan the Younger received that irked Duncan the elder the most. That article relates how he got celebratory e-mails and letters that attacked Chris and basically said "glad he's gone." Which definitely would sour a person on an area, and we don't know if anything like that was going on behind the scenes in the organization.

Like you, I don't think this ends with Duncan returning, but stranger things have happened.
